Replace deprecated ParseDeepLink with ParseReference across all reference-handling code. Replace local task filtering logic with lunatask.FilterTasks in both CLI and MCP list handlers. Extract parsing and builder application into separate helpers (parseCreateInput, parseUpdateInput, applyToTaskBuilder, applyToTaskUpdateBuilder) to reduce handler complexity.
